Alternator/Charge Indicator Light Issue

Hey Guys, so I did an engine swap in my car, and everything runs fine now, but the charge indicator light is on. We have no issues with the power. We had the alternator rebuilt just before the engine went, so it is still on warranty. We have brought the car in to get checked out a couple times and the alternator checks out good when bench tested, but everything comes back to the alternator when the it get checked. Any Ideas what the problem could be?

Well, whatever you did, the ECU isn't able to tell that the alternator is in fact kicking in. So, it sounds like a wiring issue.
