two amps for two subs?

what about the other factory speakers, how would you hook those up?

no one monoblock amp for the subs
and
one 4 channel amp for the internal car speakers

It's not really that simple. If you are doing two subs and one amp, the first question is are they SVC or DVC and how many ohm. Then how many ohm is the amp stable too will determine how your wire the subs to each other and the amp. The other consideration with multiple subs and amps is the current draw on your alt.
